centrifuge is a machine that uses centrifugal force and settles the particles present in the medium to the bottom depending upon speed.
centrifugation is not going to decontaminate your sample. best method is to autoclave the solution but that IS going to denature your proteins.
best thing to do is to know the effects of contamination over the experiment. it may not be necessary to decontaminate the liquid. however IF it is required, use sterilized apparatus and caution to prevent contamination.
